Completing the Nextera XT DNA protocol requires the library prep kit and a compatible index kit, regardless of plexity. The Nextera XT Index Kit v2 replaces the Nextera XT Index Kit (96 indexes, 384 samples) (FC-131-1002), which was obsolesced.
After library preparation, denature and dilute libraries to the appropriate loading concentration using the instructions in the applicable guide.
The following table provides the recommended number of cycles for sequencing on Illumina systems with IDT for Illumina Nextera DNA UD Indexes (10 bp).
For the MiniSeq and NextSeq Systems, the reagent cartride RFIDs encode a maximum number of cycles. The maximum value does not allow the full read length for Read 1 and Read 2 when each Index Read requires 10 cycles. Therefore, sequencing the full read length requires subtracting two cycles each from Read 1 and Read 2. Illumina expects to modify the RFID encoding to allow the extra sequencing cycles in the first half of 2019.
